AFAIK, you can file a fictitious business name statement as 'Freenet',
'Freenet Project' and/or 'The Freenet Project' and conduct activities using
the dba without compromising the benefits. It worked for me (California) for
C-corps and S-corps; may not work for a not-for-profit corp. IANAL. What is
the relationship of Freenet Project Inc. to The Freenet Project??

Can't.  Firstly Freenet Project Inc. != The Freenet Project, but when
referring to the corporation it is a legal requirement to use the "inc"
so that you can enjoy the benefits of being a corporation.
