It didn't complain?

It's quite possible the code neither creates the new file immediately nor 
deletes the old file.

How did you restart the node? If the parameters were updated successfully the 
freenet.ini should have been written fairly quickly.

Ummm, the ones related to the store (*.cache *.store database*) are stored in 
the storeDir and the ones related to the node are stored in the nodeDir. :)
