The WYSIWYG editor doesn't know about Hibernate. It doesn't know what
happens with the edited content and it shouldn't. The editor just makes
sure the edited content is submitted with the edit form along with the
page title, minor edit and the rest of the edit fields.

As for the editor input, it comes from an URL and the editor also
doesn't know how is that content generated.

The WYSIWYG editor is completely independent of the XWiki store
mechanism. And I think you should be independent too. If you want to
save structured information then use XWiki Objects which are attached to
wiki pages. See
http://platform.xwiki.org/xwiki/bin/view/DevGuide/DataModel and
http://platform.xwiki.org/xwiki/bin/view/DevGuide/APIGuide
