I resolved it by carefully importing every page I created along with XWiki.XWikiPreferece, ***.WebPrefereces, XWiki.XWikiAllGroup and XWiki.AdminGroup.
It seems that the method of importing everything and overwirting with official XE XAR doesn't work. But it will be an increasing daunting task as the site grows. Thanks for the trouble.
