The vertical menu looks weird to me because there is a mix between organisation layout and content. As Vincent said "ORPHANED PAGES" (which is not a tree) is lost somewhere in the "Tree" section and there is two vertical sections related to documents. I'm not against vertical menu but it should be made more logical.
