A bit more follow-up here. So we had a numeric value "61" that was replaced by an empty value in data entry.
After that the field is empty in data entry (so apparently no longer stored in datavalue table), but the value "61" still seems to be in analytics tables many days after it was removed in data entry, so it still shows up e.g. in data set report.
