If I understand what you are saying it can be rephrased thusly: why is the origin 0,0 point on the top left rather than the bottom right? I dont know the specifics of this but it seems to be a standard convention in graphics software and it is definately part of the SVG specification. The GIMP does it this why which is probably a large part of why Dia does. Sodipodi went out of its way to do things as you have suggested, a change I believe Inkscape has/will change so as to more easily conform with the SVG specifications. Hope that helps.
