I am currently in the decision making process of whether to use Drupal on a

The arguments AGAINST Microsoft are: that will mean we go to another host
(paid) and that PHP and MySql run differntly on it.
Well, all else being equal, I would always choose free software. That way,
nobody can make extortionate demands from you in future.
It sounds as though Windows is not really free for you, because there is
some learning required, whereas you are already familiar with the other
OS.
Assuming that that other OS is really free, as in free software, and it's
free to host on it as well, it sounds like you will save time and money by
sticking with it.
Technically there is little to choose. A well-run free software server
tends to be more reliable than a Windows one, but poor administration can
make a mess of both.
Cheers, Chris.
