I have no idea what files glade-2 creates exactly but autogen.sh would
definitely be the wrong place. Please have a look at configure.in, it
should already have lines using pkg-config. Please do also read the
instructions about building GTk+ applications available from the GTK+
site:

The README file I pointed you at assumes that you read and understood
this.
