It should work with the primary-layer=2 option instead of using the
-displayLayer switch.

Yes. Well DirectFB parses directfbrc. All XDirectFB specific options are
handled by command line switches.

I don't have those apps to test but I don't think a wm should have
anything to do with this. It might be a bug in XDirectFB. I know there's
at least one bug: When xscreensaver tries to blank the display it
immediately recives some event and unblanks.
