I am not sure to understand what it is you are trying to do!?

Skype itself exists for Linux, but it is binary-only, non open source software.
Therefore you cannot compile it yourself.

AFAIK there is no way to start skype without its GUI - even though the GUI can 
be controlled by an external Application using the Skype API, it looks to me 
(from Skype's website) like the Skype Application (including the GUI) still 
needs to be running.

And to run the skype GUI under DirectFB should be possible using XDirectFB. To 
get it running natively looks difficult, since I do not think it is a GTK 
application.
