It depend on how you select wmaker. On my Ubuntu 12.04 I do it in the %HOME/.xsessionrc, which contain something like: . /usr/share/GNUstep/Makefiles/GNUstep.sh exec wmaker In the past (and with an older version of Ubuntu) I just selected WindowMaker in the menu provided from gdb (the login window), and in that case putting initialization stuff in my .profile was enough.
