Whatever script or language you are using, there should be a mechanism to lock a file. Lock a file before writing into it and unlock it when the write is finished. Check if a file is locked before opening it and wait until it is not locked anymore. I hope that helps. But please keep in mind that this question does neither concern jQuery nor javascript in general. There should be lots of resources about transactions, concurreny and file locking elsewhere.
