Working on paper allows for complete freeform but once you move in to an app you're always going to be slightly constrained by the tool's functionality. Put it another way, every app adds its flavour to your work. Its why UI's created in code only look engineering centric. Its not because coders like engineering centric interfaces, working within code produces a systemic centric layout. So, I believe its very important to always have a number of tools from different vendors in your toolset.
