I've discussed this with the Project Manager at OmniGroup. Previous versions of OmniGraffle had Masters. This is only one of the features of the application that have been dropped/changed that make it less useful for creating wireframes and similar documents. Page numbering is another feature that doesn't quite work with larger projects.
