You can crawl the site using a client that creates sitemap XML files (the kinds used for SEO), then use OmniGraffle and a bit of Applescript to turn that XML into a graphical sitemap. Not sure how it will behave with super large sites, but might be worth a try. Details on how are in this thread on the OmniGraffle forums:
