Do you mean integrate it into the generated HTML prototype, or into the actual .rp file? I don't think you can do the second - and the first is obviously a problem because your code would get overwritten when you re-generated the prototype. I'd recommend coding an HTML/jQuery prototype outside of Axure if the interactivity is that important.
