Or on a weekend take LIRR. It's only $3.75 if I remember correctly
and will get you from JFK Jamaica to NY Penn in under 25 mins. I have
done this twice now for LOPSA board meetings and many times for trips
into NYC. It might even be worth it for the time savings on a week day
since the subway takes nearly an hour.

If you do take the subway, I recommend
the E over the A. The Jamaica station is a much nicer transfer than
Howard Beach. 

Either way it'll cost you an additional $5 to get from
the JFK AirTrain to either the subway or the LIRR.
