flac I believe does record the charset used to write the tags, rather than assuming it is one in particular. At least if using their native tags. No wether the playback software respects that or not is a different question entirely.
As far as being "future safe" - if you used the charset specified by the spec, then future players should see what version of the spec was used and assume that is the charset.
