A quick answer and a word of advice...

Answer: Use flac for encoding. I personally use EAC on Windows to rip my discs and encode to flac in one step.

Advice: Make sure you safeguard your collection against HDD failure in one or more ways. For example:

 - buy an external 400GB HDD and copy your rips onto that
 - buy another internal 400GB HDD and mirror your first disc.
 - burn your rips to DVD
 - stream your rips to high-capacity tape
 - you get the gist?
