How long is the filename? I had a similar experience last year and it
was tracked down to the filename of the ignored songs being more than 64
characters long. From memory SS recognized the albums once I altered the
filenames and tags.

do you have any tracks marked as disabled in itunes?

do you have read permissions for slimserver for all files?

you could try running a scan with d_itunes turned on, then compare the
log. 
That could get messy with a lot of files, however.
