to debug a problem like this you could try Sysinternals FileMon and RegMon apps and maybe Process Explorer. This will give you realtime view to what happens when programs run. This is freeware, go to http://www.sysinternals.com/ntw2k/utilities.shtml to download.
These apps have solved similar problems for me many times.
