Honestly, I'm not entirely sure where that setting is offhand, perhaps in the web interface under "Server Settings"? I use whole album flac + external cuesheets, so I'm not sure what else I can suggest, except maybe to check the tags on some of the files that aren't showing up, and see if anything is amiss there.
