MP3Tag may be a better solution. You didn't mention what format you music is in but some formats allow you to add the artwork to the tag. Nice and neat. You can organize any way you want - no folder.jpg needed and SqueezeCenter picks em up just fine.
iTunes does three things that can cause problems. First off iTunes only attaches the artwork (and most of the tag information) to the first track in a disk. That is what it is but what if you only have track 6 from a disk? Somewhere in the tag it hides an if number that leads to an encrypted jpg.
