Disabling file types may have been introduced after 6.5 - try looking under Settings/File Types?
If you open up the playlist file in a text editor (one of the dodgy ones) is there any text in there? Also, try going to Settings/Debugging and enabling the d_playlist flag, then create and save a playlist - what does the logfile show? I found an 'old thread' (http://forums.slimdevices.com/showthread.php?t=37995&highlight=playlist+save+6.5.4) which sounds a little bit like your issue, so you might want to try stopping SS, deleting the cache folder and then restarting to see if this sorts out your issue.
