CAT6 is definitely more future proof. You can run 1 GB over both CAT5e and CAT6 but it's likely that CAT6 will eventually be able to handle even higher speeds.
I also agree that if you can run some of the small diameter "smurf tube" conduits since it will make it easier in the future to backhaul fiber, etc, through the same spaces. Also, make sure whatever you run is rated class-2 or class-3 for in wall use.
