Sorry if this has already been suggested... If I remember correctly, the MIP database stores file paths, so it may still be pointing to your old file locations.
You could try selecting all music files in the MIP UI, delete them (from library only), then Add songs' pointing to the new folder location to rebuild the database. You could also try searching for the MIP database, delete it, then 'Add songs' pointing to the new folder location to rebuild it - the file is 'default.m3lib' but it may be hidden. The rebuild should be fairly quick if the music file tags are fingerprinted.
