I never noticed this but from what you've described it sounds like Transporter's S/PDIF receiver chip is to blame. The noise floor on the DAC is low enough that it doesn't need a muting circuit, but it sounds like a software check to test if the S/PDIF input is active may be needed. Seems silly that the receiver would produce anything but zeroes while waiting for a lock.
