I remember seeing a similar post recently, but now can't find it.  The
normal problem with playlists is that the path isn't consistent between
the way that the software sees your library and the way the playlist
sees the library.  

As a basic check - can you locate a file which is in the lossless
folder and should appear in a playlist and drill down using the
Squeezecenter web interface until you see the track details including
file path.

Is this path exactly the same as the file path that is in the playlist
to the same track (just open up the playlist in a text editor like
Editpad or Notepad).  The squeezecenter software needs absolute not
relative paths.

If the file paths aren't the same - that's your problem.  You need to
make the playlist reflect the file path to your track that the
Squeezecenter library expects.  Find/replace will do the job but you may
need to change the path you're using in MediaMonkey for new playlists.

If the paths are the same, then it's possible the playlist scanning
isn't following the shortcut for some reason - if so it sounds like a
bug.  Can you look in scanner.log and do a playlist only rescan?  The
error messages should give an idea what the problem is.
