Yep, I just went through this. For me the fix was in two stages. First, I went ahead to do the iTunes plus upgrade, and that fixed about 95% of the tracks for me. For the other 5% I downloaded one of the many programs that will convert the protected version to another format by burning playlists to a virtual CD and then ripping the CD.
I'm on a Mac and used a program called Tunes4Mac, but there are no doubt good Windows options. You could try that approach with your whole library, but the downside is that you'll probably experience some quality loss as you are converting one compressed format to another.
