Whats in the scanner log or server.log ? Permissions, is LMS allowed to read everything.
Any other pattern is everything fro a certain drive missing ? Or behind a shortcut ? You get the same result after a " scan for new and changed " and a " clear and rescan everything ". Have you deleted the cache folder ( stop LMS/SBS first ) and tried.
