There are loads of things that could bring the duplicates into play? If you have a shortcut in the Flac folder to the MP3 folder it will scan them too?
Also do you have any playlists linking the MP3 files? These will also add them to the library. Also have you got iTunes integration turned on? This will also bring the MP3 files in. There are probably other reasons too. You will need to look hard at your library to see how the scan is referencing the MP3s.
