I am getting similar problems. I have my multi-disc albums in seperate directories, and tagged with the same "ALBUM" but different "DISCNUMBER" values.
When browsing in the web interface I get tracks displayed in the following order (for a 5-disc compilation): 5-1 4-1 3-1 2-1 1-1 5-2 4-2 3-2 2-2 1-2 ...
