I turned on some debugging on the server. It looks like the software isn't ever looking for a mov-flc converter. It looks for mov-wav and mov-mp3 but not mov-flc.
Is there a different setting I need to use to tell it that I want it to convert apple lossless to flac before sending it to the squeezebox?
