There are always a few which don't fit the system.  I just put them in a separate identical box together with all the other oddballs. :)  So far I haven't found any which won't fit in the box at all.  I do have a few "paper case" CDs which are kind of irritating because you can't separate the liner notes, cover from the case.  The "JewelSleeves" mentioned by another responder look good too.
