I use the following FLAC encoder (flac.exe version 1.1.2) option:
--best -V
--best = -8 (best compression).
-V = verifies the output while encoding. With this option, a decoder is
run in parallel to the encoder and its output is compared against the
original input. If a difference is found flac will stop with an error.

By using the flac.exe you will ensure that seek points are added every
10secs (this is the default) to the 'seektable' metadata, thus helping
seeking of the flac file.  FYI - dbpoweramp doesn't do this by default.
