Sounds odd. I've never noticed anything like this happening. I'd be surprised if scanning modifies the files. When you say "[the] process corrupts [some of] the .wma files", do you mean that the actual files are corrupted? Do the file sizes or modification times change in comparison with your backup? If not, then that would suggest that SlimServer's DB is getting confused somehow.
