I had the problems with the noise at the beginning of tracks too, and I opened a Bug Ticket http://bugs.slimdevices.com/show_bug.cgi?id=4312
I edited the tags of some of my mp3's with mp3tag_v2.36a, and I believe the problem occurs only at tracks that are edited with that program. Perhaps it doesn't write Tags properly. Later on my server crashed, and the top command showed me 99% cpu load for the mysql daemon. I agree that there is still a lot work to do to fix all the problems.
