Right 6.5.1 nightly 18/10 does not fix this issue. Exactly the same problem. Have tried it scanning the directory directly and using iTunes - issue occurs on both.
Now having got it working fine under 6.0.1 (both scanning directly and with iTunes) I am regressing back to 6.3.1 to see it the issue is there as well. More work needed I think.
