I've standardized on FLAC for my library collection (with subsequent conversions to Ogg Vorbis, MP3 or AAC as needed for portable jukeboxes), but I also like to rip with iTunes for the convenience.
So my technique is to use ALAC when ripping, copy the ALAC files to the Linux server running SlimServer, and batch convert ALAC to FLAC with a little perl script I just wrote. The only hard part is converting the tags, but I think I do pretty much the right thing.
