6.5.x has some problems with counts. The totals presented on the main
page seem to be accurate on my system. But total artists, I believe,
may depend on the settings you're using for compilation (various
artists) albums. When I descend into browse Albums I see a much higher
number of artists - this appears to be the exact number in my database,
minus 1 for 'Various Artists'.
Counts displayed while browsing Genres seem to be the most screwed up.
Could be because of the way the hierarchy is set up. You first see
artists, but all of the albums for those artists may not belong to the
genre. Or it may be confusion over tracks tagged with more than one
genre. It's not at all consistent - sometimes it's short, sometimes it
adds.
Like you, I haven't seen any evidence that any tracks are being skipped
in the scanning. Just some screwy queries being used for the counts.
