Are both systems accessing via SMB? Many NAS boxes support NFS... It may be that NFS provides faster access. (Which wouldnt surprise me at all, less 'abstraction' going on, though the difference is huge and that wouldnt explain it all unless SMB is really really dumb and left out something as crucial as random access to files... "please read the last 4k of the file to look for a tag" is a lot faster than "please grab the whole file so I can find the tag...")
