I keep a parallel MP3 folder of my FLAC library which allows me to use
iTunes to manage the music for my iPod. You can use the FLAC2MP3 script
by Robin Bowes to do an automatic batch conversion and then use foobar
or other utility to convert new music as and when.

I ran a 60Gb iPod with ALAC for a while. Biggest downside was battery
life which dropped from 16 hours with MP3 to 2.5 hours with ALAC
because the HD is constantly running - files are too big to buffer.
Even with expensive Shure 5c earbuds it was difficult to tell the
difference between lossy and lossless in terms of music quality - too
much ambient noise. Ditto when using the iPod in the car.
