There's quite a few ways to do what you want. I am currently using iTunesEncode.exe with Foobar2k. You can download it from http://www.hydrogenaudio.org/forums/index.php?showtopic=35242
It sends flac files from Foobar2k (or EAC) to iTunes with tag information intact and lets iTunes convert it to whichever format iTunes is set to (e.g. Apple Lossless, lossy AAC, etc). Instructions should be clear in the readme, but if you need any help, feel free to ask here.
