But did you also loose the iTunes XML library file? If the missing songs still appear in the iTunes app - then to SS they are still there as well, if you have the box checked "use iTunes".
What you may do, is from iTunes - select "all", delete (don't remove the actual files), then import your top-level folder back into iTunes. This will update the iTunes XML file.
