Remove the DISCNUMBER from the flac comments. This only works for single-disc albums. If you have multi-disc albums you might want to append the artist name to the album title. Squeezecenter groups albums with the same name together if a DISCNUMBER tag is set (for multi-disc albums which can reside in one directory per disc). Can you check if the missing albums appear in Artists - Various artists?
