my first thought is that you'd prob be better off with one dir per album, rather than per artist.
having said that, i take it you get 2 instances of this one album, yes? i would look carefully at which tracks go into which instance, including looking for case changes in the dir structure. something is probably divergent between the two. in the tags, in the dir, in the filenames, something...
