I'll third Silicon Mechanics - my employer, the Free Software Foundation, buys all of our servers from them because they are the only company we know of that sells servers pre-installed with coreboot [1,2]. (The later page only mentions a 1U server, but we are working with them to make 2u and 3u options generally available in probably 2-3 months - but if your organization cares less about having as free as in freedom hardware as possible, you can of course use any of the computers they sell with GNU/Linux). Whenever I've called I've gotten to very knowledgeable people quickly, and they have no problems working with customers to arrive at the best solutions for them, even if the results are purchasing lower-priced machines (for example I told them we needed more disks for software RAID, and they recommended an excellent and inexpensive "dumb" sata card instead of the more expensive hardware RAID options normally available via their web configurator).
