Jane,I'm not positive about how itunes handles the marking you are speaking of but here's my thoughts:
*There is a Next chapter and Previous Chapter menu item in iTunes so that may handle that type of request.
*iPods use iTunes kind of software so if the iPod can handle it I suspect that iTunes could too.
