When you say "open links whether in my mail or something else" does
"something else" include Safari itself? And by "my mail" do you mean
opening links inside your webmail or open an email contact link in Apple
Mail?
I don't know much about Mac OS X debugging, but maybe you could try
repairing permissions with Disk Utility.
Another thing to try would be Shiira 2.0. I can't work out how to
navigate around the page in Shiira 2.0, but that may be because I'm a
lousy VoiceOver user (I only use it for website testing) not because
Shiira does not work with VoiceOver. You can download it from:

If 2.0 proves useless try 1.2.2, since people on the list seem to have
used it with some success.
